Major flaw in standard approach to global gene expression analysis identified

ScienceDaily (Oct. 25, 2012) ? Whitehead Institute researchers report that common assumptions employed in the generation and interpretation of data from global gene expression analyses can lead to seriously flawed conclusions about gene activity and cell behavior in a wide range of current biological research.

"Expression analysis is one of the most commonly used methods in modern biology," says Whitehead Member Richard Young. "So we are concerned that flawed assumptions may affect the interpretation of many biological studies."

Much of today's interpretation of gene expression data relies on the assumption that all cells being analyzed have similar total amounts of messenger RNA (mRNA), the roughly 10% of a cell's RNA that acts as a blueprint for protein synthesis. However, some cells, including aggressive cancer cells, produce several times more mRNA than other cells. Traditional global gene expression analyses have typically ignored such differences.

"We've highlighted this common assumption in gene expression analysis that potentially affects many researchers," says Tony Lee, a scientist in Young's lab and a corresponding author of the article published in this week's issue of Cell. "We provided a concrete example of the problem and a solution that can be implemented by investigators."

Members of the Young lab recently uncovered the flaw while investigating genes expressed in cancer cells expressing high levels of c-Myc, a gene regulator known to be highly expressed in aggressive cancer cells. When comparing cells with high and low c-Myc levels, they were surprised to find very different results using different approaches to gene expression analysis. Further investigation revealed that there were striking differences in the total amounts of RNA from the high and low c-Myc -containing cells, yet these differences were masked by commonly used experimental and analytical methods.

"The different results we saw from different methods of gene expression analysis were shocking, and led us to reinvestigate the whole process on several platforms," says Jakob Lov?n, postdoctoral reseacher in Young's lab and co-author of the Cell paper. "We then realized that the common assumption that cells contain similar levels of mRNA is badly flawed and can lead to serious misinterpretations, particularly with cancer cells that can have very different amounts of RNA."

In addition to delineating this problem, the Whitehead scientists also describe a remedy. By using synthetically produced mRNAs, called RNA spike-ins, as standardized controls, researchers can compare experimental data and eliminate assumptions about total cell RNA amounts. The remedy applies to all three gene expression analysis platforms they studied.

Although the researchers believe the use of RNA spike-ins should become the new standard for global gene expression analyses, questions are likely to persist about the interpretations of much prior research.

"There are over 750,000 expression datasets in public databases, and because they generally lack information about the cell numbers used in the analysis, it is unclear whether they can be re-examined in order to validate the original interpretation" says David Orlando, a scientist in the Young lab. "It may be necessary to reinvestigate some important concepts."

CARSON CITY, Nev. (AP) -- An animal advocate has been named to the Nevada Wildlife Commission -- a board that critics say is unfairly stacked with hunters.

Karen Summers Layne is president of the Las Vegas Valley Humane Society. She was appointed to the nine-member policy board on Oct.3 by Gov. Brian Sandoval. Her appointment follows that of former Clark County Sheriff Bill Young in July.

Layne opposed establishing a black bear hunting season in Nevada two years ago and has worked on trapping regulations for the Mount Charleston region outside Las Vegas.

She holds a doctorate degree in public administration, and is retired from both UNLV and the Las Vegas Police Department, where she worked as planning director.

She becomes only the sixth woman to serve on the commission.

Suzuki: Short-Term Thinking On Display in Canada-China Deal and Budget

Why, when so many people oppose the Enbridge Northern Gateway pipeline project, would government and industry resort to such extreme measures to push it through?
?
The problems with the plan to run pipelines from the Alberta tar sands across northern B.C. to load unrefined, diluted bitumen onto supertankers for export to China and elsewhere are well-known: threats to streams, rivers, lakes and land from pipeline leaks; the danger of contaminated ocean ecosystems from tanker spills; rapid expansion of the tar sands; and the climate change implications of continued wasteful use of fossil fuels.
?
The benefits aren?t as apparent. Some short-term and fewer long-term jobs, possibly for foreign workers, and increased profits for the oil industry ? including state-owned Chinese companies ? are all we?re being offered in exchange for giving up our resources, interests and future, putting ecosystems at risk, and forfeiting due democratic process.

?
Our government is ramming through another omnibus budget bill, and is set to sign a deal with China, both of which seem aimed at facilitating the pipeline and other resource-extraction projects. Its first budget bill gutted environmental protection laws, especially those that might obstruct pipeline plans. It also limited input from the public and charitable organizations, and included measures to crack down on charities that engage in political advocacy.
?
The recent 457-page omnibus budget bill goes even further.?Among other changes, it revises the Navigable Waters Protection Act (renamed the Navigation Protection Act) to substantially reduce waterways that must be considered for protection and exempt pipelines from regulations.
?
Meanwhile, the government is set to sign a 31-year deal on October 31 that will give China?s government significant control over Canada?s resources and even over Canadians? rights to question projects like Northern Gateway. The Foreign Investment Promotion and Protection Agreement would allow China to sue Canada, outside of our borders and behind closed doors, if the pipeline deal were blocked or China?s interests in our resource industry hindered; for example, if the B.C. government were to stop Northern Gateway. It also gives the Chinese state-owned companies ?the right to full protection and security from public opposition?, as well as the right to use Chinese labour and materials on projects in which it has invested.
?
According to author and investigative journalist Andrew Nikiforuk, writing for the Tyee, ?The deal does not require provincial consent. It comes without any risk-benefit analysis. And it can be ratified into law without parliamentary debate.?
?
Why would anyone want to sell out our interests, democratic processes and future like this? And why would we put up with it? On the first question, Gus Van Harten, an international investment law professor at Osgoode Hall Law School, told Desmog Blog we must consider the possibility that government and industry know that changes in attitudes about fossil fuel extraction ?may lead to new regulations on the oil patch, in that, climate can?t just be wished away forever, and that governments might take steps to regulate the oil patch in ways that investors wouldn?t like.? He continues, ?If you bring in a lot of Chinese investments, and you sign the Canada investment deal, you kind of get the Chinese investors to do your dirty work for you.? In other words, as the world recognizes the already extreme and increasing consequences of global warming and shifts from wastefully burning fossil fuels to conservation and renewable energy, tar sands bitumen may soon become uneconomical. The goal is to dig it up, sell it and burn it as quickly as possible while there?s still money to be made. It?s cynical and suicidal, but it?s the kind of thinking that is increasingly common among those who see the economy as the highest priority ? over human health and the air, water, soil and biodiverse ecosystems that keep us alive.
?
What can we do? Prof. Van Harten has written to provincial governments urging them to ask the federal government to ?stop the rushed ratification? of the China deal. We should all demand that our leaders put the interests of Canadians now and into the future ahead of short-sighted and destructive industrial ambitions. The budget bill and trade deal are not democratic in content or implementation. We need to take back democracy.

The third and final presidential debate on Monday night appeared to spark less interest among Twitter users than either of the previous two debates.

6.5 million tweets were sent during the 90 minute event, according to Twitter?s official count.

While the event focused on foreign policy, only 54 percent of the tweets sent pertained to foreign policy matters.

105,767 tweets per minute were sent at 9:43 p.m. EST,?when President Obama?made?his ?fewer horses than bayonets? barb at Republican presidential hopeful Mitt Romney.

The first debate, on Oct. 3, set a Twitter record. 10.2 million tweets were?sent?during the event, the most sent during a U.S. political event in Twitter?s short history.

Army pushes into Bani Walid as Libya marks anniversary

TRIPOLI/BENGHAZI, Libya (Reuters) - The Libyan army and allied militias have seized control of strategic buildings in the former Gaddafi stronghold of Bani Walid, a military spokesman said on Tuesday, as Libya marked the first anniversary of its "liberation" from Muammar Gaddafi.

Thousands have fled the violence in the isolated hilltop town, which was one of the last to surrender to rebels last year, and has been at the center of a bloody standoff this month between rival militias whose ferocity has underscored the extent of instability in the North African country.

Colonel Ali al-Shekhili said the army, which was backed by a group of militias known as "Libya's Shield" who are loyal to the defense ministry, had pushed into the center of Bani Walid some 170 km (105 miles) south of Tripoli.

"Our forces reached the center of the city and are in control of the airport, hospital and other important places," he said. "We faced very little resistance, and shelling of the city will only continue if there is resistance."

Pro-government forces moved up to Bani Walid this month after rebel fighter Omran Shaban died after two months in detention there. Shaban, from the rival city of Misrata, was the man who found Gaddafi hiding in a drain pipe outside Sirte.

Libya's congress ordered the Defense and Interior Ministries to find those suspected of abducting, torturing and killing Shaban, and gave Bani Walid a deadline to hand them over.

The siege of Bani Walid highlighted the government's inability to reconcile groups with long-running grievances, as well as its failure to bring many of the militias that deposed the late dictator fully under its control.

"The militias have entered the suburbs with bulldozers and have begun to demolish homes without reason," Abdel-Hamid Saleh, a member of a Bani Walid civil society group, said by phone. "A woman called me yesterday screaming 'They have come for me, they have come for me' in fear. The city is falling on our heads."

"LIBERATED"

Libya was declared "liberated" a few days after Gaddafi's death on October 20, 2011, and while its new rulers have held elections, they have struggled to impose their authority on a country awash with weapons.

"Our happiness is not complete because there are still some cities that are not fully liberated," said 27-year-old Benghazi shop assistant Baset al-Sharif.

"But October 23 is still a great day and we will celebrate. We will use this occasion to say Benghazi has not yet been given all its rights. The government still has problems to deal with."

Hundreds of people filled Benghazi's streets celebrating the anniversary but also called for the eastern city, the cradle of last year's revolt, to become Libya's economic capital after what they said were decades of neglect under Gaddafi.

About 300 people protested outside a hotel over the Bani Walid violence. Blocking off the street, some chanted: "Where are the Libyans when this massacre is happening?"

In Tripoli, the celebratory mood gained pace in the evening as cars flying the Libyan flag and playing patriotic music, filled the streets amid tightened security. Fireworks lit up the sky over Martyr's Square, where hundreds of families gathered.

"We want to express our feelings of happiness that we have never felt this strongly before," said Tripoli resident Muna Abdelsalam, who came to the square with her daughters. "A revolution is going to be difficult and will have problems, but despite the insecurity we are better off today than a year ago."

Student engineers design, build, fly 'printed' airplane

ScienceDaily (Oct. 17, 2012) ? When University of Virginia engineering students posted a YouTube video last spring of a plastic turbofan engine they had designed and built using 3-D printing technology, they didn't expect it to lead to anything except some page views.

But executives at Mitre Corporation, a McLean-based defense contractor, saw the video and sent an announcement to the School of Engineering and Applied Science that they were looking for two summer interns to work on a new project involving 3-D printing. They just didn't say what the project was.

Only one student responded to the job announcement: Steven Easter, then a third-year mechanical engineering major.

"I was curious about what they had to offer, but I didn't call them until the day of the application deadline," Easter said.

He got a last-minute interview and brought with him his brother and lab partner, Jonathan Turman, also a third-year mechanical engineering major.

They got the job: to build over the summer an unmanned aerial vehicle, using 3-D printing technology. In other words, a plastic plane, to be designed, fabricated, built and test-flown between May and August. A real-world engineering challenge, and part of a Department of the Army project to study the feasibility of using such planes.

Three-dimensional printing is, as the name implies, the production or "printing" of actual objects, such as parts for a small airplane, by using a machine that traces out layers of melted plastic in specific shapes until it builds up a piece exactly according to the size and dimensions specified in a computer-aided drawing produced by an engineer.

In this case, the engineers were Easter and Turman, working with insight from their adviser, mechanical and aerospace engineering professor David Sheffler, a U.Va. Engineering School alumnus and 20-year veteran of the aerospace industry.

It was a daunting project -- producing a plane with a 6.5-foot wingspan, made from assembled "printed" parts. The students sometimes put in 80-hour workweeks, with many long nights in the lab.

"It was sort of a seat-of-the-pants thing at first -- wham, bang," Easter said. "But we kept banging away and became more confident as we kept designing and printing out new parts."

Sheffler said he had confidence in them "the entire way."

The way eventually led to assembly of the plane and four test flights in August and early September at Milton Airfield near Keswick. It achieved a cruising speed of 45 mph and is only the third 3-D printed plane known to have been built and flown.

During the first test, the plane's nosepiece was damaged while the plane taxied around the field.

"We dogged it," Easter said. "But we printed a new nose."

That ability to make and modify new parts is the beauty of 3-D printing, said Sheffler, who works with students in the Engineering School's Rapid Prototyping Lab. The lab includes seven 3-D printers used as real-world teaching tools.

"Rapid prototyping means rapid in small quantities," Sheffler said. "It's fluid, in that it allows students to evolve their parts and make changes as they go -- design a piece, print it, make needed modifications to the design, and print a new piece. They can do this until they have exactly what they want."

The technology also allows students to take on complex design projects that previously were impractical.

"To make a plastic turbofan engine to scale five years ago would have taken two years, at a cost of about $250,000," Sheffler said. "But with 3-D printing we designed and built it in four months for about $2,000. This opens up an arena of teaching that was not available before. It allows us to train engineers for the real challenges they will face in industry."

Mitre Corp. representatives and Army officials observed the fourth flight of Easter and Turman's plane. They were impressed and asked the students to stay on through this academic year as part-time interns. Their task now is to build an improved plane -- lighter, stronger, faster and more easily assembled. The project also is their fourth-year thesis. "This has been a great opportunity for us," Easter said, "to showcase engineering at U.Va. and the capabilities of the Rapid Prototyping Lab."

PepsiCo profit dips; more ads, new products on tap

NEW YORK (AP) ? PepsiCo Inc.'s net income dipped 5 percent in the third quarter as the snack food and beverage maker poured more money into bolstering its flagship brands and developing new products that position it for the future.

Still, profit for the company, which makes Frito-Lay chips, Tropicana juice and Quaker Oats, was above Wall Street expectations and Pepsi stood by its guidance for the year.

PepsiCo, the world's No. 2 soda maker, is trying to play catch up to bigger rival Coca-Cola Co. At a time when people in developed markets like the U.S. have grown more concerned about drinking sugary sodas, both brands have been relying more on sales of bottled teas, water and other drinks. But sodas remain a big business and Coca-Cola has grown its market share in recent years through aggressive marketing and innovative packaging.

As its share has dwindled, PepsiCo this year began working to raise the stature of its namesake cola and other key brands. The turnaround plan includes an advertising blitz with pop stars such as Nicki Minaj and athletes such as New Orleans Saints quarterback Drew Brees.

The company's push to build customer loyalty has yet to take hold. In its flagship beverages unit in the Americas, the company said sales volume fell 3 percent in the third quarter; sodas declined 2 percent and non-carbonated drinks decreased by 7 percent. Without giving details, the company said the drop in the latter figure was partly because it got rid of less-profitable juice packages.

CEO Indra Nooyi said in a conference call with investors that areas in the North America beverages unit were a "work in progress."

For example, she said Gatorade volume was down in the high-single digits in part because of pricing actions. But she said the company didn't want to fall back into the trap of marketing Gatorade as a general hydration drink, as it did in 2004-2006, just to boost volumes.

"If we go back to that, we are again renting volume," she said. By instead positioning Gatorade as a drink developed specifically for athletes, Nooyi said PepsiCo will be able to charge higher prices over the long term.

The same was true of packaged bottled waters; Nooyi noted that there was a "hell of a price war" in the segment and that PepsiCo was moving away from simply chasing short-term volume spikes. PepsiCo's water brands include Aquafina.

Overall, PepsiCo's core operating profit for the period ended Sept. 8 declined 8 percent, reflecting higher costs for ingredients, marketing and pension expenses.

PepsiCo, based in Purchase, N.Y., said it earned $1.9 billion, or $1.21 per share. That's compared with $2 billion, or $1.25 per share, a year ago. Earnings from core operations were $1.20 per share, better than the $1.16 per share analysts expected.

Total revenue fell 5 percent to $16.65 billion, partly because of unfavorable currency exchange rates and the refranchising of its business in China and Mexico. That means that revenue in those countries is now recorded by PepsiCo's local partners. Analysts expected revenue of $16.96 billion.

When excluding the impact of exchange rates and other changes, revenue rose by 5 percent. The increase reflected a 1 percent jump in volume and 4 percent bump in pricing.

PepsiCo expects costs for ingredients to moderate in the fourth quarter. But for the full year, the company still expects adjusted earnings to fall by 5 percent.

PepsiCo's results come a day after rival Coca-Cola reported that its net income for the third quarter rose 4 percent to $2.31 billion, or 50 cents per share, as revenue rose 1 percent to $12.34 billion.

The Atlanta-based company said global sales volume rose 4 percent, while sales volume in North America rose 2 percent. Coca-Cola said the latter increase was driven by non-carbonated drinks such as Powerade, while soda sales were flat from a year ago.

Going forward, PepsiCo is developing products that cater to shifting tastes. Next year, for example, Nooyi said the company has launches planned for the rapidly growing energy drink segment.

She also noted that people still love the taste of cola, even if they have concerns about sugar and artificial sweeteners. As such, she suggested that the company is working on a diet cola with natural sweeteners.

Shares of PepsiCo rose 19 cents to $70.49.

Ooh, what a lovely concept :D How often would you be looking for someone to post? Would once a day/once every two-three days be okay? I'd love to join, and I'd definitely stay dedicated, I just may have some difficulties replying every day due to schoolwork and the fact that I just injured my shoulder, so I can barely sit up or type or do anything, really. If me only being able to post every other day or so would be okay with you, I'd love to join!

Ah, I'm glad you like it! It kind of died the first time around and I love the story so much I just had to do it again. As long as you plan on staying committed it doesn't matter how often you post. I'm just really looking for someone who's as into the storyline as me! So, if you can only post every other day or whatever, I don't mind! Oh, I hope your shoulder gets better soon :)

I'll definitely stay committed! The story line is awesome, so, I think there won't be the problem of me not being enthusiastic about the story line xD I'llstart working on my character now, then. Is it okay if I submit my bio as a WIP and just work on it in bits and pieces? It's getting fairly late where I live, so I doubt I'll be able to finish it in one night, especially since Ican't type very quickly right now. Also, thanks, I'm also hoping my shoulder gets better soon. It's a pain not being able to do anything at all xD

7 world-renowned paintings stolen in Dutch heist

Seven paintings, including several by modern masters Pablo Picasso, Henri Matisse, and Claude Monet were stolen from Rotterdam's Kunsthal museum early Tuesday around 3 a.m. local time (9 p.m. Monday ET).

Also stolen were works by Lucian Freud, Paul Gauguin, and Meyer de Haan.

The heist, one of the largest in years in the Netherlands, occurred while the private Triton Foundation collection was being exhibited publicly as a group for the first time. The collection was on display as part of celebrations surrounding the Kunsthal's 20th anniversary celebrations.

Millions in stolen art recovered in LA area

Neither the police nor the Kunsthal were immediately able to put a value on the haul, but the theft is one of the art world's most dramatic in recent years and will likely be worth millions.

Renoir bought for $7 at flea market may have been stolen from museum in 1951

Kunsthal, designed by Dutch architect Rem Koolhaas, does not have its own collection and exhibits different types of art, including photos, sculptures, design and fashion.

The museum was closed Tuesday as police reviewed videotape footage and called on witnesses to come forward.
